If my Druid casts Shapeshifting (Dire Wolf) and the Dire Wolf template includes Combat Reflexes, does my Druid then have Combat Reflexes in Dire Wolf shape?

Yes. If you're paying the points for that part of the template, you get the advantage. That includes mental traits–if your GM decides that you don't get mental traits from shapeshifting, then you get alternate form with the dire wolf template minus all of the mental traits.
