Even if the gods themselves are on reasonably good terms, their priesthoods and associated organizations are run by mere mortal agents, prone to all the normal failings you get with mortals. I could see two priesthoods feuding based entirely on the religious equivalent of "What your Shawn said about our Sharon at the reunion six years ago."
Or at least two local representatives and their subordinates, even if it's not a universal problem.

This is just a big picture question. Do "good" gods have to be a monolithic force or can the, like Zeus and Hera, be both "good" and adversarial. They would both oppose evil things like demons and undead though.

He's right. The question you need to answer is "How will this affect the players"? That will tell you whether there's a problem.
