How do I remove individual templates from a GDF file without having to redo the entire thing?

In your own personal data file, which you load in your data sets last, after the other files, you specify the templates that you want to delete using the #Delete command, such as:
#Delete "TE:Warrior" Just put a bunch of those commands together to delete all the traits you don't want, and GCA will remove them from all previously loaded data files, once it gets to that portion of your personal data file. If you get the GCA Data File Reference Guide, the various data file commands start on page 92.

Thanks, this will help me clean up some of the weird stuff that has popped up in templates.
