I'd go with #1 personally. It saves on tracking duration AND "time spent running through NMZs" separately, which is just one more thing I don't really want to do as the GM.

Unfair? I don't think so. By my reckoning, we're already in house rule territory, so a GM should feel free to choose whichever interpretation they want for their game. The alchemist character doesn't really have a complaint, since they are already getting the (mostly a) benefit of a favorable treatment of the duration (suspended rather than dispelled by NMZs). And as B points out, bookkeeping is simpler with 1, a good reason for a GM to favor it.
