From TOS there are clearly Empress Marava type ships used by Mudd, and Cyrano Jones, for two big examples, similar ships were in Discovery, IIRC. DS9 adds in the smaller runabouts.
I would hand wave and just use it, add nacelles to taste, replace the cold sleep pod with a transporter pad. Use the rest, more or less as is.

I think the suggestion to replace the air/raft hanger with the transporter is a good one. They serve similar functions, and it's in a nice convenient spot for moving passengers.
An alternate place would be down in the cold hold, if the transporter is likely to be used to move cargo.
