I'm still a bit confused, so I'll ask some specific questions;

1) Can I change modes if 'combat time' is happening, on or off?
2) What happens if combat start while I have the 100 out of combat dupes going?
3) I have the 100 all doing different tasks in a city. 4 get into separate battles at once (not of my choice). What are my options?

In my campaigns:
1) Yes, but aggressive actions trigger the mode change to "normal", no exceptions
2) As above; you could theoretically ignore combat and continue whatever you're doing, and as such spoil the enemies by being sitting-duck targets, but you can't dodge or attack back; you only get to do the tasks you're super-duping for.
3) As above; you can let them be attacked, or you can dismiss the multiplication-duplication and attack or dodge. If your dupes must be close to one another to remerge, then your only choice is for them to engage in non-combat actions (which includes retreating).

FYI, a popular Marvel character with duplication has this enhancement. Jamie Madrox has used it to intimidate, but once combat initiates, he tends to reduce his numbers. Once when hypnotized, he accidentally used it "aggressively", unconsciously duplicating until he crushed/smothered his captors by filling the large building with dupes that did nothing but slap their own faces.
