Shrapnel shouldn't be a problem for even lightly-armored mecha. For massive explosive shells, you could give them a cinematic "anti-blast" armor layer / energy shield, providing extra DR against Explosive and Area attacks. Or, just use the Cinematic Explosions option (B417).
