As a bit of an aside, I'd be thinking we'd be getting people coming from sleeping quarters or off hour messes, and presumably not armed

A timer started running after the ship dropped out of hyperspace. Are there any current/obvious milestones? I am referring to things like “300 hours after dropping out the ships self-destroys”.

I guess a large ship like this one should have activated a distress beacon through a safe-channel asking for help. It should be standard procedure; how do we find more about this? How much time would it take another ship to reach our location from the supply-station or the nearest kown base?

The obvious milestone is "The hyperdrive gets fixed". I'm not seeing any others you would know about.

This setting does not have FTL comms, only courier ships, and you are deep in enemy territory... so there is no beacon. The ship is lost until the Zorbani navy has sufficient time to follow its presumed route, or the ship saves itself and gets the drive back on line.
