Default Whips

in the rules for Whips B 406 it states that any damage from a whip is painful and a hit to the arm or hand forces a will roll minus shock penalty or drop what you are holding.

Does someone with High Pain Threshold ignore this or do they just always get an unpenalized Will roll?

Since those with High Pain Threshold never suffer a shock penalty, I would say unpenalized will roll.

Seconded. Only those with Immunity To Pain should have no roll whatsoever.

But the Will roll against whips is exactly this roll to ignore pain. It's just modified uses shock mechanics for modifiers instead of flat (+3) modifiers.

Then how would you differentiate between High Pain Threshold and Very High Pain Threshold?

Give VHPT a relative bonus to the roll (which would result in something like Will+4). I really, really don't like the idea of Rolling Will+3 in order to avoid a Roll at Will+0.

I tend to think of the "pain in other situations" as something other than everything previously mentioned in that paragraph—including pain from injury and shock penalties thereof. Otherwise, there would be a sort of double bonus to your Will roll in certain situations. Either way it says, "The GM may..." therefore being optional to begin with. Even if it were an option RAW (which I don't think it is), I wouldn't allow it.
