Illusion is hard you have to give it a lot of leeway.
His thighs would get cramp, or if it's all in his mind and he doesn't even crouch down. Does the cramp in his legs mean he knows the stool is not real? Or does he just stand up to stretch out his legs before thinking "sitting on the floor looks more comfortable" and sitting on the real floor? Illusion is messing with the barrier between body (character) and brain (player) so you need to make some decisions about how you want it to be played. We have a standing rule; if your character is subject to an illusion it's your responsibility to make the character maintain their belief in it.

So if i have succeeded in affecting a person with a mental illusion and has compartmentalized mind then i dont have to do it twice? wouldnt one side of the brain not be affected? sort of like possession or mind controll?

All Compartments resist separately; my previous comment assumes all failed. If there is a divide between Compartments that resist and those that don't, you're encountering a Compartment vs Compartment situation as described under the Advantage's description in Characters.

So do i have to make a seperate check for each compartment or just one check on my part and a check for each compartment for the victom part? would i be able to effect all compartments at the same time?

The text on 4e Characters p 43 doesn't really specify either way, but I think it would make sense to just roll yours once and then let each compartment roll to resist that result separately.
