Star Fleet Battles had a nice answer to the problem of varying speeds. They make the assumption that the ships can go VERY fast, but they are limited by sensor range (no good running into an asteroid at high speed).
The effect is that certain routes, which are pre-mapped and under constant scanning by space stations are very fast since the ships use the relayed space station data for navigation. Going off the routes is slower since the ship has to rely on it's own sensors.
