Yeah, I stopped trying to conform the world to hexes and megahexes, and as you say, draw the world without any grid (square-grid-conforming worlds are often just as unnatural as hex grids), and then overlay a hex grid on what's there (often using a tranparent hex grid sheet or several) and then allow people to stand in partial hexes, especially when there's something like a narrow corridor that doesn't align to the grid.
