But I don't give him any more time than any one else. He's also the only Player to consistently use Wait to startlingly good effect.

Giving hints is a good solution, indeed. And I often do too.
But giving more time to think also works fine. Exactly as I give more time to think about good arguments for a player who is not good at persuasion but is playing a skilled smooth operator...
Letting players learning to think as their character is supposed to think is a good experience for them.
