I was thinking of maybe just making everything in the games available, bu no class or what not (magic would still have prereqs). Then get the feel of the game by adding things like airships, dreaded random encounters (they're far more deadly in GURPS), etc

This is probably the best. Now, some things might exist in setting, that you might want to keep.
Oh, and Mystic Quest (Europe)/Final Fantasy Adventure (USA) was the first game in the Seiken Densetsu series, more commonly known as the Secret of Mana series. In fact, the way things work, up to Seiken Densetsu 3, each game was the prequel of the previous game, IIRC, though it's never explicitly stated. However, each game makes references to the it's past that end appearing in the next game as present acts. Anyway, trying to keep the chronology of the Seiken Densetsu games right is only a slightly lesser nightmare than doing the same for the Legend of Zelda games.
