I've done almost exactly that, and I keep not getting around to posting my build lists. In general, though, try these steps:
1. Set the booster expansions, the Dice cards, any promos, and Demented Dungeons aside, leaving you with M1-5 plus M7.
2. Separate out your Race, Class, and Hireling cards. Treat each Race or Class Hireling as if it were that Race or Class card, and use that fudge to cut each of those sets in half. If you are only building one deck, keep the halves with the hirelings; otherwise, split the hirelings equally between the two decks. There should be two regular Hireling cards; use one (or one per deck). In your specific case, where you want one bigger deck and some unused cards instead of two equivalent decks, feel free to keep the hirelings separate, use the bigger stack for each Race and Class, and then add the hirelings on top of that. That'll juice your mix a bit...
3. Take out all your GUAL cards. Those that have no special instructions can be treated as identical; stack 'em up and split 'em in half. Those with special text...judgment call; split 'em as best you can.
4. Monster Enhancers - again, split 'em evenly. I usually put Enraged, Sleeping, and the other one that relates to Enraged together, so you get the best interactions.
5. Separate monsters by their level, and divide each stack of Level X monsters in half. There's a good bit of ability duplication, and you will find this easier than you expect. Keep track of where Santa, Squidzilla, and the Jabberwock are; the Jabberwock and Squidzilla are especially important when it comes to dividing treasure.
6. Divide Cheat, potion, +X item, Loaded Die, and other such cards into two equal stacks. Again, watch the SOSEES and Vorpal Blade.
7. By now, you should have a few cards that are just plain oddballs. Apply your best judgment and divide 'em equally. For instance, Ultra Munchkin, Chimera, Super Duper Munchkin, and 1/3-Breed will split well as a unit. As long as each deck gets one "unlimited" and one "three" card, and one is for Race while the other is for Class, you won't get unbalanced.
At this point, you should have two decks - each of which is the size of any other base set with one full expansion - and that set of M6, Dice cards, and boosters. I'll usually grab the deck with Santa, shuffle those set-aside cards in with it, and use that for a game. (Another valid option is to use Santa and WfS in one deck, and M6 in the other.) Meanwhile, someone else can shuffle the other deck during the game, so you're ready to deal a new game as soon as you clear away the cards from the last one. :)
