My intent would be to buy the non-recipricol damage enhancement. Was envisioning a projection transformation that sucked FP from the originating human body and could kill it if transformed too long but was not getting tired itself.

It might require an added power to sense FP remaining in original unconscious body to know when to come back. Not sure how that works.

If you program Temporary Disadvantage into Alternate Form Projection would it just apply to the original form if you bought "Not Disadvantage" as part of your shape shifting template?

I'd still build that with the Dependency on the Alternate Form. I'd say that the Dependency draining the originating body's FP instead of the projected form's is just a 0-point feature, effectively. You're not draining the body you're in, but you're leaving your normal body worse off, and you're actually raising the possibility of killing yourself by drawing too much FP if something traps your projected form and you can't return to your body before it hits -FP.
