I would handwaive it as something similar to Dune (lazgun + forcefield = nuclear explosion) as to why they were cycled out of regular service.

Logically, following the breakdowns by Divisions within the three major ST shipboard Departments, you'd have wildcard skills broken out like this:

Command Department (Green/Yellow shirt during TOS, Red shirt during TNG)

Command!
Navigation!
Pilot!
Weapons!

Operations Department (Red shirt during TOS, Yellow/ochre shirt during TNG)

Engineering!
Operations!
Security!

If you wish, you could break out Operations roles a bit further with "job defined" wildcard skills like:

Bureaucrat!
Communications!
Intelligence!
Civil Affairs!
Judge Advocate General!
Records!
Undercover!
Yeoman!

Science Department (Blue shirt during both TOS and TNG):

Counseling!
Medicine!
Science!
If you want to rely on Wildcard skills, I think that's a few too many. I would go with:

Yellow Shirt:

Command!: Leadership, Tactics, Strategy, Intelligence Analysis, Diplomacy, Public Speaking, Shiphandling, etc.

Astronautics!: Crewman for spaceships, Navigation, Pilot, appropriate skills for ship weaponry, Electronics Operations for ship systems, plus Free Fall, Environmental Suit and such

Red Shirt:

Personal Combat!: Armed and unarmed combat skills plus phasers. That covers a lot but Phaser skill really doesn't come up that often and the best shots seem to be the best at hand to hand as well so it seems fair to dump it here.

Engineering!: Engineering of course as well as Mechanics, Repair, Electronics Operations, etc.

Blue Shirt:

Medic!

Science!

Assume everyone has First Aid at IQ. unless they have Medic! at a higher level.

Supplement that with Move!, Faceman!, Explorer! and Scholar! and you've probably covered pretty much what the characters do. Add in a few rules for specialization and you should be set.

My basic logic is that characters will have one or two skills at a high level and some training in a bunch of others. Kirk's specialties would be Command! and Personal Combat!.

I love this! You could do good Star Trek or Orvel it for laughs with these Bang! skills.
