3D Spatial Sense underwater
Is it reasonable to allow 3D Spatial Sense provide additional +1 to Submarine (Mini-Sub or any?) and +2 to Aquabatics for campaign with a lot of underwater action?

I'd certainly allow it in one of my games, since you are dealing with a 3D environment, albeit in a much denser "atmosphere":). At worst, use a Perk to allow it.

As a GM, if a PC presented the arguement, I would rule Yes it applies.
