Default Very Fit and Spell Fatigue

Does the advantage Very Fit halve the fatigue cost of spells. It says that it halves fatigue loss.

I'm inclined to say it does but would like some input.

It does not.
Specifically it only affects normal FP loss and recovery, not magic or powers.

If you want to regain FP from spells faster, try Recover Energy spell.

Regeneration (Fast or Better) (Fatigue Only +0%, Magic -10%) can amp that up, if the Recover Energy spell isn't good enough for you. Yeah, it's expensive - and for good reasons. If you have a magical Energy Reserve to keep it separate from Fatigue (4e Powers, p 119), you can also Regenerate that for the same cost (or +100% for both FP and ER).

For how much it costs, I don't see why not to allow it to help recover FP spent on spells. FP from exertion should be FP from exertion, whether it's running or guiding the forces arcane. It shouldn't do anything to FP cost though, since that's the main balancer for magic anyway.

That's your opinion and you are welcome to it. It's your campaign world. I disagree with you and so does the RAW system. Saying exertion is exertion is like saying a punch is punch. It is not the same. It would be even different if someone could punch with supernatural speed, strength or resilience. How that magic empowers and recovers is probably not normal. That's the position of RAW. YMMV.

I think keeping track of separate things of "this is FP I lost by running", "this is FP I lost by casting a spell", "this is FP I lost because someone shot me with a tranquilizer", etc. is more work than it's worth. It's like making each individual wound recover HP at different rates or from different things.

Two reasons: First, Very Fit isn't in any way overpriced. The +2 to all HT rolls is probably worth about ten points alone and the improved FP recovery and loss is big in itself. Second, if it applies to magic then nearly every wizard PC would have the stamina of an Olympic athlete, which is just weird and doesn't resemble fictional trends.
