I think it's because Roddenberry wanted Starfleet to not be a military even as it did everything militaries had to do. It caused quite a bit of horribly inefficient structures that seem to have gotten kicked out like defective genes in the franchise "species". Almost a literal evolution.
(I love how my spellcheck recognizes Roddenberry, but not militaries. How else am I supposed to pluralize military?)
