Well leaving aside that MapTool isn't for making such maps anyway, I'd suggest you take a look at Inkscape. It's a general purpose program for vector graphics, but it's really quite easy to make maps with it. The fractalize effect is great for making nice crinkly coastlines and rivers. http://inkscape.org/

If you want to do hex-grid maps, you might want to try Hexographer.
