GURPS Martial Arts: Aikijutsu and Jujutsu
According to GURPS Martial Arts, Aikijutsu and Jujutsu were both samurai fighting arts.
Webpages on the net seem to give a variety of different histories, though. It seems that there are a few different definitions floating around. Can anyone clarify how these two martial arts, as defined in GURPS Martial Arts, relate to each other historically?

Aki.* was "used" by Bushi ... "was the grappling art of the Japanese Bushi. Samurai used its techniques" (MA149) ... your phrase "were both samurai fight styles" seems to imply their origin was with the samurai, in fact that is what you are questioning. I don't see that implied in MA. Jujutsu is well stated (MA166) as part of Ryu (MA12) and doesn't imply and Bushi origin as well.
I am guessing you can easily source both materials, their origins are in Bushi; they were used by them.
