Per RAW, spells specifically don't conform to printed MH boundaries on the map. They do have an area measured in MH, but you can put the center anywhere, not just the center of a printed MH. (See Wizard p13; ITL p 136.)

Missile weapons count range in printed megahexes, but no matter how you count or measure, there's always a threshold location where a penalty will become one step worse. That's just a consequence of mechanics using discrete integers (and preferably small ones). You can shift that threshold a little with a different method, but can't eliminate it.
