I'm not going to try to do a full treatment of watercraft here, because this is a "War on Terror" thread, not a "WWIII in the 21st century" thread. Therefore, there are only a couple main cases for the combat statistics watercraft to be relevant:
First, they might be targets in a terrorist attack. For these purposes, I'd probably build them as spaceships of the appropriate tonnage, with streamlined hulls and one system dedicated to steel armor per hull section. That's a very crude approximation, but it's enough to give you a rough idea of how much explosives the terrorists will need to seriously damage one.
The other reason for combat statistics to come into play is when providing fire support. A 127mm naval gun should probably do something like 6dx7 cr ex [6d] with a range of at least 35,000 yards.
