The line in "Balance of Terror" is "their power is simple impulse", not that they don't have FTL. In "Doomsday Machine" the
USS Constellation is shown to be operable at Warp using only fusion reactors, at reduced fuel efficiency, so it isn't inconsistent to interpret this as Scotty just saying that they lack warp reactors.
