Feeling a sense of loss can be appropriate, but player characters aren't called "Servitors" for nothing. An order is an order. An order can mean the difference between a Malakite earning or avoiding dissonance for not killing a demon. Orders, as a Servitor, determine the boundaries of what "honor" and "betrayal" really mean.

So, yes, mourn the loss of the connection with a friend -- because it sounds like that was a pretty big part of this, too, in a way that it wouldn't have been if the Cherub had been ordered to remove an attunement to a particular hairbrush. But after the mourning, the next step is to move on, or risk a visit from Judgment, or even actual dissonance. Some might see spending all this time resisting and questioning one's Superiors decisions as betraying them...
