As this megacorporation seems to be for a comic book setting, I'd suggest various Caribbean countries with favorable tax and corporation legislation. Close to CONUS, possibility of owning several small islands for nefarious and secretive corporate HQ, as well as even more remote ones (or floating artificial islands) for secret research labs.
