1. Your players were over thinking it. There are ways to change the Links during play, but in general things stay like you find them. Types of doors really represent the difficulty to use them, and they stay just as difficult no matter how many times they're used.

2. Yes, the only rule about which rooms you can run to is adjacency. A running munchkin will find a way through any kind of door.
